This is 1% (relative frequency) not probability (which would be 0.01).
Too show an example:
1.62236 7 o-o 1766 108854
1.78965 6 o-o 2354 131534
1.82273 5 o-o 2811 154219
The number of all <char>-<char> pairs with a distance of 5(6,7) is 154219(131534,108854).
The count for an o-o pair with a distance of 5(6,7) is 2811(2354,1766).
The rel. Frequency is 1.8%(1.%,1.6%)
Regarding o-o, the peak is closer to 5.5 than to 6.5, but still better in the average range than before (was 3).
I'll hope, you can understand the method a little better.

You certainly aren't saying that you got probabilities > 1 for some distance
pairs? In this case I'd have serious doubts about your values/hypotheses.
OTOH, it's more probable that I misinterpret your data... could you shed some
light?
