I don't think I've ever seen a rebuttal piece in SciAm.  However, they do
publish letters with critical comments in them.  I don't think any
criticisms were submitted this way.  At least I haven't noticed any
appearing.

It's not too early, but it may be too late for letters.  As far as a
rebuttal piece, one could write the editors and ask if they'd be
interested.  SciAm might not be the ideal place, however.  I think what
induced them to consider the article were the cryptological
considerations.  A better venue would be humanities or popular historical
journal.  I'm not really sure what to recommend, however.  Go down to the
local news stand and look for a candidate?  There used to be a journal for
the Smithsonian Institution, for example.
