I don't think that his struggles with the Jesuits over the
Clementinum-Charles merger were bad enough to spoil his relations with
the order in general. IIRC, he retained his prestige in the joined
university, and he seems to have remained a real friend of Kircher to
the end (see e.g. his references to personal matters in his letters).

Moreover, by the time he joined the order he must have been in poor
health and effectively retired from political matters. So any grudges
over the merger must have been a thing of the past; and, as a
Catholic, it would not be strange for him to move closer to the Church
near the end of his life, just for religious reasons.
  
BTW, this reminds me of a 1971 movie with Nino Manfredi, "Per grazia
ricevuta" -- "Between Miracles" in English, per IMDB. (It is one of
the movies I liked the most, although I have seen it only once and I
am afraid to watch it again lest it spoils the memory.) If you have a
chance to see it, you may find Marci's decision a little less
mysterious...
