Yes, it could be that, or it could be that somebody (Baresch? / Marci? / 
Kircher?) really tried to erase it (which although not impossible, I find a 
bit more difficult to believe). Why to do that? I seem to remember (Rene may 
refresh my memory) that at some stage there was some movement to try to 
recover a number of imperial items that had "disappeared". If this one had 
the name of Jacobus, then would it be an item that had to be returned?

Yes, I wonder what does that mean. An over-exposed negative/print or something 
like that that would increase the contrast? I doubt that they were fiddling 
with chemicals on top of the ms, but who knows! :-)
