We only know that they went astray (roughly speaking) at some point between
1920 and 1930 (roughly when WMV died). It's entirely possible that they lie
folded up inside some Voynich's papers at the Grolier Club in NY, or hidden
amongst yet other papers in the many folders held by the Beinecke. It's
also possible that they were lent out but never returned, or even stolen,
but these last two seem far less likely - I think WMV was unlikely to split
his precious ms up for any reason.
There may also be photographs of these lost bifolios held amongst the
papers at the Beinecke, as I'm not sure anyone has looked specifically for
them there - similarly, there may be details / descriptions of them amongst
Professor William Romaine Newbold's papers at UPenn. Further, Professor
Roland Grubb Kent's family may still have some VMs photographs, as some of
Newbold's papers appear to be missing from the UPenn file.
A nice lot of leads for a literary detective to follow, but I don't think
anyone has yet taken up any of these challenges... but perhaps someone
will, soon... we can but hope! :-)
